Dual Boot Issue

I am running a computer with a dual boot of windows 98 and windows 2000. My windows 98 install seems to have gotten corrupted and so I am going to reinstall it. my problem is that I also want to remove my windows 2000 setup. How can I do this without access to windows 98 and any apps I have there? Is it possible to remove wiwndows 2000 from a system?
