I have a "new" machine, and all of the newest updates and drivers for it. When I fire up our DOS-based accounting program (which obviously uses the ntvdm) my CPU usage goes to 99-100%. This does not lock-up the computer, but does take a state-of-the-art machine and turn it into a 286 piece of junk. Any ideas or solutions would be greatly appreciated.

This is a limitation of NTVDM...most likely due to keyboard/mouse polling. Try running the program under dosbox.sourceforge.net and seeing if you get better performance.
