Coversion from FAT32 to NTFS

I converted my slaved Western Digital 200GB from FAT32 to NTFS using Partition Magic 8. Now in the root directory I can only open 1/3 of the folders that appear to be there. I have tried deleting the inaccessible folders and this also does not work. Does anyone know how I can repair the folder structure or make the folders/files accessible again?

I am using Windows XP Pro.

Without expensive software or data services, I'd back it up and format the drive.
Personally, I've found Partition Magic to do more harm than good. I don't know what it is, but it never seems to work correctly for me.

You can convert FAT32 > NTFS with Windows 2k/XP itself, and without extra software.
