Question, I leave our NT server not logged in to prevent unauthorised access. But I would like to "automate" it logging in each evening at 12am as the "backup" user and running ntbackup to backup the entire drive, then logging out.

I can automate the backup process via a commandline but can we get NT to login from a commandline command. There doesn't seem to be a login.exe that we could run from a batch file.

Any ideas ?

There is no need to login. You can use the scheduler to automatically 'login' and run a backup and you can specify which user to use as well. See Schedule under My Computer (or Control Panels) or use the AT.EXE command to schedule jobs.
