I read at tweak3d that NTFS would be faster especially on large partitions. Is there any bad points if I convert my current FAT32 win2k to NTFS? Do any games or programs have problems with it?

You can't convert from NTFS to FAT32. There may be some third party program to do it but it is not part of NT or Win2k.
